Do game and loader flags hold any special meaning to the engine or can you use both however you want?

You can use them for whatever you want. In RC, the first loder flag always contain the starting position and angle:

   flags[] = RC_LoadMap(...)
   playerX# = float(flags[0][RC_X]) + 0.5
   playerZ# = float(flags[0][RC_Z]) + 0.5
   playerAngle# = float(flags[0][RC_ANGLE])

But that's it, and you can of course ignore those settings if you manage the start position your own way.
